QIAseq FastSelect Kits remove unwanted RNAs from RNA-seq libraries using a single, one-step, 14-minute protocol which integrates seamlessly into RNA-seq library workflows. QIAseq FastSelect was designed to work with highly fragmented RNA with low RIN values or high-quality RNA and is compatible with RNA-seq library kits from QIAGEN, NEB, KAPA/Roche and others.

We recommend using QIAseq Stranded RNA Library Kits for robust strand-specific RNA-seq library preparation from high-quality and highly fragmented (FFPE) RNA. QIAseq Stranded RNA Library Kits utilize unique dual indexing (UDIs) which enables multiplexing of up to 384 samples per flow cell lane on Illumina NGS instruments and mitigates index hopping on Illumina NovaSeq and Illumina patterned flow cells.

Principle

QIAseq FastSelect Kits remove highly expressed, but biologically unimportant, RNA transcripts during RNA-seq library construction to enable higher sensitivity and sample throughput. QIAseq FastSelect reagents limit cDNA synthesis of unwanted RNAs during the reverse transcription process regardless of the RNA quality and RNA integrity number (RIN). When incorporating FastSelect in an existing workflow, researchers only need to add FastSelect prior to the reverse transcription reaction. If you are working with mixed samples, where there may be bacteria, yeast and host (i.e., human) RNA present, simply combine the FastSelect Kits together to increase the range of RNA removal.

QIAseq FastSelect can accommodate RNA library starting amounts from 20 ng to 1 µg, and is compatible with low-quality, highly fragmented or high-quality full-length RNA. Each QIAseq FastSelect Kit has been experimentally verified for performance against its targets using RNA-seq library kits from QIAGEN, NEB, KAPA/Roche and Illumina and other workflows. Since QIAseq FastSelect does not use enzymatic digestion or hybrid-capture procedures, the fast and simple workflow results in reliable rRNA removal and high reproducibility in downstream applications. QIAseq FastSelect procedures can be set up at room temperature and easily automated, saving time and increasing lab productivity.

QIAseq FastSelect –rRNA HMR Kits remove cytoplasmic and mitochondrial rRNA, while researchers starting with blood samples can use QIAseq FastSelect –rRNA/Globin to remove both rRNA and globin mRNA. For researchers who are enriching for mRNA from blood, and only want to remove globin mRNA, we recommend QIAseq FastSelect –Globin.

QIAseq FastSelect –5S/16S/23S is a pan-bacterial ribosomal RNA (rRNA) removal kit designed to remove 5S, 16S and 23S rRNA from complex bacterial community samples. Our comprehensive rRNA removal reagent was designed using 16S (nearly 600,000 entries), 23S (nearly 170,000 entries) and 5S rRNA sequences (over 7200 entries). In silico modeling predicts >95% rRNA removal of all known 5S, 16S and 23S rRNA sequences.

QIAseq FastSelect –rRNA Yeast Kits remove cytoplasmic (35S [made up of 25S, 18S and 5.8S], 25S, 18S, 5.8S and 5S) and mitochondrial (21S, 15S, ACI60_gr01 [large subunit ribosomal RNA] and ACI60_gr02 [small subunit ribosomal RNA]) rRNA from Saccharomyces cerevisiae and Schizosaccharomyces pombe and related yeast strains.

QIAseq FastSelect −rRNA Plant removes cytoplasmic (5.8S, 18S and 25S), mitochondrial (5S, 18S and 26S) and chloroplast (4.5S, 5S, 16S and 23S) rRNA from Arabidopsis thaliana and Arabidopsis lyrata. In addition to Arabidopsis total RNA, QIAseq FastSelect −rRNA Plant has been tested with a variety of other types of plants such as barley, corn, cotton, flaxseed, maple, oat, potato, rice, rye, sorghum, soybean and wheat (see figure “QIAseq FastSelect –rRNA Plant Kits are broadly compatible with different plants”).

Procedure

Most RNA removal or depletion strategies associated with RNA-seq library construction are sample pre-treatment strategies involving hybrid-capture or enzymatic removal of unwanted RNA. Our unique QIAseq FastSelect procedure is compatible with QIAGEN, Illumina, KAPA and NEB stranded library preparation kits and provides complete rRNA removal in a single, 14-minute inline step (see figure “ QIAseq FastSelect Kit workflow”). This is dramatically faster than alternative RNA depletion kits, which require pre-treatment protocols involving more than 25 steps and 2 hours to complete.

Simply add QIAseq FastSelect reagent to the RNA sample, perform fragmentation (if required), cool the reaction stepwise from 75°C to 25°C for 14 minutes and then complete the remaining library preparation steps. QIAseq FastSelect works with or without RNA fragmentation, providing the flexibility to use RNA from degraded RNA samples, or high-quality RNA as part of a standard RNA-seq library construction workflow.

QIAseq FastSelect –5S/16S/23S seamlessly integrates with your existing RNA-seq library preparation, providing RNA removal in a single, 14-minute step, which is followed by bead cleanup (figure QIAseq FastSelect –5S/16S/23S workflow). Prior to RNA heat fragmentation (which is optional and dependent upon the library preparation kit and sample type), QIAseq FastSelect –5S/16S/23S removal reagent is directly combined with total RNA and fragmentation buffer. After optional fragmentation, the reaction temperature is stepwise cooled from 75°C to 25°C over 14 minutes, followed by a bead cleanup. The RNA is then ready for reverse transcription.

How does QIAseq FastSelect work?

The QIAseq FastSelect works by prevented cDNA synthesis of unwanted RNAs during library prep.

To enable this, prior to RNA heat fragmentation, the FastSelect reagent is directly combined with total RNA (1 ng – 1 µg) and the library-prep–specific buffers. No, it is not possible to test the efficiency of the FastSelect reaction by running a portion of the eluate from the bead cleanup on a Bioanalyzer®, TapeStation®, Fragment Analyzer®, etc. FastSelect works by inhibiting reverse transcription of rRNA, which doesn’t occur until the first-strand synthesis reaction during library prep.
