The master mix contains an inert blue dye. As in normal setup, you dilute the template nucleic acid with the sample dilution buffer, which contains an inert yellow dye.
When you add the diluted template to the master mix, the color of the solution changes from blue to green, clearly showing you that your qPCR is good to go.
